The Poppies did take the lead through Brett Solkhon but the hosts equalised from the penalty spot before the break.
Andy Hall had the chance to regain the lead for Kettering but missed his spot-kick and St Neots’ second penalty of the afternoon allowed them to make it 2-1 before they grabbed a third late on.
AFC Rushden & Diamonds claimed a 2-1 success at higher-ranked Bedford Town in their latest pre-season outing.
Elliott Johnson-Lamb gave Andy Peaks’ team an early lead and the game was made safe thanks to Russ Dunkley in the second half before the hosts scored a late consolation.
The Diamonds take on the Steelmen in a friendly at the Dog & Duck on Tuesday night before Corby host a Leeds United XI 24 hours later at Steel Park.
The Poppies’ next pre-season action is due to be next Friday when they play Latimer Park landlords Burton Park Wanderers.
